Primary structure is only linked sequence of amino acids. The change has occurred in their arrangement between the peptides. Alpha helices are kind of secondary structure which are formed due to intramolecular hydrogen bonding which is converted to beta pleated secondary structure in which intermolecular hydrogen bonding is observed. So secondary structure of protein is disturbed not the sequence of amino acids. When secondary structure is disturbed it will disturb the other higher two structures i.e. tertiary as well as quaternary structure.
