However, after normalization and clustering analysis, he did not find any up-regulation or down-regulation of genes in metabolic pathways. Can he conclude that different levels of oxygen concentrations in cell culture will not affect cell metabolism? Please explain why or why not

No he can't conclude that different oxygen levels in a cell culture will not affect the oxygen metabolism. It's because he has collected the DNA of the given cells. DNA will always be same for a specific cell , however their expression will vary depending on environmental sources. These are verified by isolation of expressed m-RNA which are converted to C-DNA and then can be checked in the microarray. Hence his experiment is wrong.
