Organelles arrange themselves in the centrifuge tube on the basis of their density, organelles with lowest density occupy the upper part of tube and those with higher density occupy lower part of the tube.

Each band on a gel represents one type of protein only. One band can have many molecules of that protein which is proportional to the intensity of band. Higher the number of protein molecules, darker will be the colour of the band. If a protein contains 3 polypeptide chain, then you will see 3 bands for this protein on the gel.
