In the regions where Japan exist today, there has been taking place convergence of Pacific plate (which is denser) below the Eurasian plate and Philippine plate. Before this, let's understand what happens during a convergence.

I have here shown two cases when the collision is between two oceanic plates and when it is between one continental and one oceanic plate.

In case of Japan, the Eurasian plate is partly continental and partly oceanic, pacific plate is totally oceanic while philippine plate is also oceanic. Thus when this collision occur, the plate with more density gets subducted under the other with lesser density and along the subduction zone, there occurs many deep focused, intermediate focused and shallow focused earthquakes. Also the magma comes out from beneaththrough it forming the volcanic mountains. It can explain the origin of Japan since it is also a volcanic island.
