In artificial selection breeders go for best quality breeds and after selecting pure bred animal they cross it with other less fit animal to obtain hybrid animal . But this may result in inclusion of undesirable genes as fusion of gamete in natural way does not allow breeder to remove harmful alleles .

But in genetic engineering or GM technology breeders are able to select gene of choice and transfer it to egg of specific animal to obtain desired results . There is no contamination from non desirable genes . GMO are specific as far as selection of genes is concerned .
