Compare the results from ClustalOmega and T-Coffee. Are the alignments from both programs the same?  If not, where do they differ?  Which alignment would you tend to believe and why?

The alignment accuracy is much higher in case of T-Coffee as compared to the accuracy of alignment generated by Clustal Omega.


The alignments from both the programs are different.

Alignment of maximum 100 sequences is possible by T-Coffee but Clustal Omega has the capability of aligning 190,000 sequences.
The main algorithm of Clustal Omega is Hidden Markov Model whereas the main algorithm of T-Coffee is consistency.


The alignment produced by Clustal Omega is much better as it can align large sequences within few hours time on a single processor.
