Linkage is how two alleles present on a gene or chromosome are close to each other that only recombination occurs at a very less rate due to the close proximity of the alleles. To find out the disease phenotype one must first find out the region that is causing the disease and how the disease is being inherited. If the disease inherits in a Mendelian characteristic then the ratio of affected individuals can be known but the linkage analysis tells us how this inheritance pattern deviates from the Mendelian pattern. Hence one can know the disease inheritance and also map the location of the disease causing gene.
