I think following is the reason-

Mostly genes of mitochondria has transferred to nucleus because most of regulation for mitochondria is under nucleus control.So it's size is small.

But chloroplast code many or most of genes itself for its own regulation so it's less gene are transferred to nucleus so it's genome size is larger.
