How can you modify a consensus algorithm to identify motifs that have at least two perfectly conserved positions?

I'm confused on how to answer this question.

The consensus algorithm is the region of DNA which represents a patch of nucleotides having extremely high sequence similarities between different species. This type of region in the DNA makes up the house-keeping genes, for example those necessary for promoter region, genes for transcription factors and structural proteins etc. Generally, care is taken not to disturb the structure of these sequences.

However, using artifical recombination and genetic manipulation techniques, the sequences of these regions can be altered in order to obtain a desired result, say identify a motif having two conserved positions. Using site-directed mutagenesis, this investigation can be easily performed. The protein thus translated is required to be compared with the wild type protein using 3-dimensional in silico approacheds to ensure the achievement of desired result.
