Disadvantages of using non-homologous joining mechanism to repair a double strand break damage are - as it requires homologous sequence to guide repair, overhangs are perfectly incompatible, inappropriate NHEJ can leads to translocations and telomere fusions, in case of bacteria template for recombination is not available, yeast lacking pol4 are unable to join 3' overhangs which requires gap filling, low levels of end joining can still occur.
