In the given alignment, the reference sequence is the PDR1 template sequence. The gap in the sequences in PDR1, samples 5_21 and 2_21 is caused by the presence of an additional nucleotide in the sample 3_22, which is possibly caused by a point mutation in this sample where an adenine nucleotide is inserted.

The sequence of 3_22 is read as "GAATC", whereas in all other samples, it is "GATC".
