No, the mutation is not found in the every gene in the genome. Because when you looked in the LB + kan plate, the you find enough number of colonies. This suggests that organism is capable of showing resistance against the kanamycin antibiotic because of functional nature of kan gene. And it also shows growth in LB media. The presence of growth of organism suggests that the every gene is not mutated.

If every gene is mutated, then organisms are not able to show colonies in LB + kan plates.
