Are there different types of QTL analysis that are used?

The basis of QTL analysis is combining genotypic and phenotypic data to understand variation in genetic traits. The examples used in class all have the same format, but I was wondering if other types of QTL analysis exist that measure different parameters. Are there other forms or subdivisions of QTL analysis? What else can be done with QTL analysis?

One method is Linked QTL can cause biased estimates of QTL position. These problems have been recognized for some time and make efforts to develop methods of QTL analysis that can simultaneously account for multiple QTL. Another method is 'composite interval mapping' (CIM) which permits searching for one QTL at a time while simultaneously accounting for the effects of other segregating QTL.It can be achieved by fitting parameters for a target QTL in one interval while simultaneously fitting partial regression coefficients for 'background' markers outside of that interval. Methods for analysis of QTL x environment interactions are not well developed at all. QTL analysis also benefits to conduct researchers in fields as diverse as agriculture, evolution, and medicine to link certain complex phenotypes to specific regions of chromosomes.
