What interferes with accurate determination of atomic positions in protein crystals?

I believe this has to do with X-ray crystallography but I can't find the answer anywhere.

The electron density that we measure by X-ray diffraction which makes a way to study the atomic position in protein crystals.
If protein contain heavier atom means it has higher electron density in its orbital cloud shows the effect of stronger
diffraction pattern. The lightest atom of all is hydrogen: it has only one electron, localized away from the nucleus. Therefore, hydrogen atoms are shows very lower diffraction pattern. By this way we can make atomic position in protein crystal.
