The antisense reagent can be designed to pair specifically with RNA, not DNA. The morpholino class of antisense reagents is one such agent, which binds in sequence-specific fashion to RNA. Therefore, translation is preferentially inhibited, with minimal effect on transcription.

Morpholino class of antisense reagents are usually used to knock down genes. In this technique, antisense single stranded DNA or RNA are prepared which will bind to the specific RNA and degrade it. This will block the gene expression or translation.
