Yes it is possible, due to following reasons :-

May be the gene on interest , is not inserted properly, it's partly inserted or only the ampicillin resistance gene portion is inserted and rest is not.

It can also be possible, that the products/ conditions necessary to fluorescent for example the substrate is not well made or provided, leading to false negatives.
