5. Based only on polarity of the amino acids (i.e., two non-identical amino acids are considered similar if they are both hydrophobic, or polar, or charged), 5. Based only on polarity of the amino acids (i.e., two non-identical A) how would you manually perform the global alignment of the two polypeptide sequences (gaps are allowed): VLLVAKKR ITSVVPKR and ILLVKKKLTTVVLPKK? B) Complete the scoring matrix for the alignment of the above sequences if a match score is 1, mismatch is -1, and the gap penalty is -1 C) Align the two sequences according to this matrix.

Answer #1

A) In the given sequence, polar aminoacids are Lysine (L), Arginine (R), Serine (S), Threonine (T)

Non-polar aminoacids are Alanine (A), Valine (V), Leucine (L), Isoleucine (I), Proline (P)

Global alignment uses all the portions to align.

Sequence 1 VLLVAKKRITSVVPKR

Sequence 2 ILLVKKKLTTVVLPKK

Alignment:

VLLV A KKRITSVVP _ KR

ILLV _ KKKLTTVVL P KK
